A simple box usually gives you non-sense result as a building.

The roof temperature is usually not smooth, because it is being heated by solar radiation. If the roof constructin include some insutation material, the interior surface would not be so rough.
DesignDay simulation usually gives you a smoother roof temperature, because the cloud is assumed to be uniform.
The weather file will not normally give you a smooth temperature rise and fall, because both the OD temperature and the solar radiation are changing independently in hourly steps. The exterior roof temperature is the resultant of the solar radiation heat gain and the surface heat convection loss by the OD air current.
Why do you need a smooth temerature profile? The weather file is giving you the correct profile.
Are you in contact with the Solar Research Lab. at NUS or NTU?
You can see these sharp temperature variation in the TMY weather file using DView or reslutViewer.
