You can try to set the equipment uncontrolled with the object PlantEquipmentOperation:Uncontrolled and schedule the equipment availability(pumps and chillers). I suggest it but I haven't tried it before.

It means, for instance, at 8:00 chiller1, chiller2, pump1 and pump2 operate, at 10:00 chiller 1~4 and pump 1~4 operate.
