Dr. Li, all surfaces are defined in detailed format.
Following Linda's directions I checked all roofs and they are reported correctly. But what I noticed, is that "Wall area based on [>=60,<=120] degrees (tilt)" check includes all walls with Outside Boundary Condition = Ground and the "user entered Wall class surfaces" check does not!
I changed the Outside Boundary Condition of these walls to Outdoors just to confirm and the warning did not show. When I changed it back to Ground, the warning appeared again. Is there any workaround in this situation or should I simply ignore the warning?

Or it might be easier to just put "DetailedWWR_DEBUG;" in your input file and look at the .dbg file to see a brief set of reports that shows what is included for both. No, this report is not documented at the present time.
