I imagine you could use a single condenser pump which has the capacity of your two pumps, then use EMS logic to set the pump capacity to either 0.5 or 1.0, depending on how many pumps (1 or 2) should actually be running.  I haven't thought deeply about this, but it may be worth a shot.  
I'll try to come up with some other ideas as well, but let me know what you think about that.  Others here likely have better ideas too.

The templates allows me to do 1 pump per chiller, but I didn't find an option for the condenser water. Is there a way to add a constant pump to this system?

Could you provide a little more detail?  A sketch of the system you are trying to model would be helpful, with that I could try to provide some help.
