EnergyPlus can model the high-low scenario you describe. The best way I know to do it is:  instead of one window, create three separate windows: one for the low opening, one for the high opening, and one for the inoperable window in between. Then create two separate openings in the AFN for the low and high openings. The two openings will see different wind and stack pressures depending on their height, so you'll see both wind and stack effects.
