Line 39 of the RunEPlus.bat file says:
IF EXIST "%~1.idf" set input_path=
which can be translated to "if the file provided as the first argument with ".idf" added exists input_path should be set to blank". It looks like that file is not being found so the default value of input_path which is ExampleFiles\ is still being used and gets joined with the first argument in that message just before your output says "0 files copied". Please double check if the path you are using is correct.

The first example is the wrong one, the second is absolutely the same but RunEplus.bat produces the right result and E+ runs the simulation.
Still no idea of what can be wrong.
