EnergyPlus also takes this into account. 

Read about height variation in the Input Output Reference.
Site:HeightVariation is the object

You can compare the calculations that EnergyPlus does with measured
data.  Or, I suppose, you could model just a portion of the building
at a particular height with the custom weather data for that
height.
