Sounds like you might be running into the difference between outside 
temperature (that you see) and the site difference due to height. Look 
at the Weather Station and Site Atmospheric Variation objects to see if 
this might be the difference and if you "turn it off" as suggested 
whether the described differences go away.

Otherwise, post your file.
