Depends on whether you know what you are doing, the general answer is yes..

The restriction "single zone"  limits the choices.  A "HVAC system created by the user" must be compatible with the installed "HVAC template" and must comply with the EPlus input requirement..

For example, you have used the template for a packaged cooling system .  The thermostat is already in use.  In the expIDF, you can add a zone:baseboard heater, without going back to the template format.  By modifying the thermostat type for both cooling and heating, the system is now changed.

The reason why I said that if you know what you are doing, is that the equipment you add must be compatible wi the existing system, and you must know which part of the object already generated need to be modified.

After the expansion, the expIDF is the same as the normal IDF and can be modified in the usual way.

If you have a two-zone building, you can have template HVAC in one zone and  any HVAC in non-template form in the second zone.
