the floor setup for Building B is now incorrect. the basis of the typical floor approach is that the top and bottom floors of the model are also conditioned to the same temperature as the multiplied floor. 

for Building B in your scenario, you would instead model this:

Top floor - unconditioned MEP
Second from top Floor - conditioned same as typical floor

gap

middle floor with multiplier

gap

bottom floor, also conditioned.
