Yes, infiltration scheduled with a factor of 1.0 during HVAC system off hours, and a lower factor during HVAC system on hours, is what is intended for the reference building models.
However, multizone airflow simulations performed in CONTAM here at NIST shows that infiltration rates in some buildings are similar, whether system on or off. The report can be found here: http://www.bfrl.nist.gov/IAQanalysis/case%20studies/cwcase_12.htm
Nevertheless, research is ongoing for selecting an appropriate building air leakage value and how to account for weather effects on infiltration in energy modeling. Currently, infiltration is scheduled as constant values in the reference building, which as the referenced report shows, significantly impacts predicted energy use.
