Sometimes...very seldomly, you run up against a limitation of the simulation program. This is one of those cases.
How about splitting your windows in half. Give the one half the one opening fraction and the other the other opening fraction. Ventilate them with constant at the surface level using a different Venting Availability Schedule for each half.
