When you say "the report indicates the existence of airflow only for zones that have windows exposed to the outdoors", what output variable are you looking at in this report?
I ask because if you look at AFN Zone Infiltration Air Change Rate, AFN Zone Infiltration Volume or AFN Zone Infiltration Mass or these will only tell you the volume of outdoor air flow into the zone. In the case of your interior zones, they have no outdoor air flow into the zone, only air flow from adjacent zones, so the AFN Zone Infiltration value will be zero. For interior zones, you want to look at the AFN Zone Mixing Volume, which tells you the volume of air flow into the zone from adjacent zones. If this value is zero, then you've set up your interior windows for that zone wrong.
Another option is to look at the AFN Linkage Node 1 to Node 2 Volume Flow Rate and AFN Linkage Node 2 to Node 1 Volume Flow Rate output variables, which will tell you the total air flows for each surface, regardless of whether the air is from the outdoors or an adjacent zone. So if these values are zero for the interior windows then, again, you've set up your windows wrong.
Please verify that these output variables are actually zero and, if they are, then we can help you troubleshoot how your windows might be set up wrong.
The example file AirflowNetwork3zVentAutoWPC.idf could help. It doesn't have any interior zones, but it does have interior openings (doors) between two adjacent exterior zones that will at least give an example of how to set up interior openings in the Airflow Network.
