In addition to E+ coupled with BCVTB and TRNSYS, I would suggest to look into SIMULINK by MathWorks. Majority of higher education institutions have this package either used for education or research. Although SIMULINK is mainly used for HVAC controls (generally used for modeling dynamic systems!) in building engineering research, several packages have been developed to simulate a whole building. Examples include HAMLab developed in Eindhoven University of Technology <https://us-mg6.mail.yahoo.com/neo/launch?retry_ssl=1#_ENREF_225>and International Building Physics Toolbox (IBPT) developed jointly by a team from Chalmers University of Technology and Technical University of Denmark. All these packages are available for free download with examples. 
Literature shows several projects using SIMULINK for offline and online modeling for building and its control systems. It is worth investigating this package for your project!
