I also tried using EMS programming to make constant mass flow through secondary pump but it makes the primary/Secondary both constant control even primary pump has variable control. Is there any way by which i can fix power constant in secondary pump. OR would be interested to know how you overcome this problem?

Looks like EnergyPlus might be changing your primary pump to constant speed, and since you have a constant speed secondary pump, water may continuously flow through the boiler and overheat. Do you see a similar warning in your error file?
