   The problem appears to have been in the following block:

   ZONE SPLITTER,
     Zone Supply Air Splitter 1,  !- Splitter Name
     Zone Eq In Node,  !- Inlet_Node
     ZONE 1 ATU In Node,  !- Outlet_Node_1
     ZONE 2 ATU In Node;  !- Outlet_Node_2

In your input file, you don't have a ";" in the last line.  The "audit.out" 
file might have showed something here but it scooped the following block 
(Air Primary Loop) in without comment.

There are also some severe errors that you should address:

    ** Severe  ** Base surface does not surround subsurface (CHKSBS)
    **   ~~~   ** Surface "ZN002:ROOF001" misses SubSurface 
"ZN002:ROOF001:WIN002"
    ** Severe  ** Base surface does not surround subsurface (CHKSBS)

    ** Severe  ** Base surface does not surround subsurface (CHKSBS)
    **   ~~~   ** Surface "ZN002:ROOF001" misses SubSurface 
"ZN002:ROOF001:WIN006"
    ** Severe  ** Base surface does not surround subsurface (CHKSBS)
    **   ~~~   ** Surface "ZN002:ROOF001" misses SubSurface 
"ZN002:ROOF001:WIN010"
    ** Severe  ** Base surface does not surround subsurface (CHKSBS)
    **   ~~~   ** Surface "ZN002:ROOF001" misses SubSurface 
"ZN002:ROOF001:WIN011"
