Yes.  Zone Multiplier and Zone List Multiplier are applied to zone level loads. 
 All HVAC equipment serving a multiplied zone must have increased capacities 
and flow rates to serve the multiplied load, even zone equipment such as 
radiant slabs, window AC, fan coils, etc.  There is no HVAC system multiplier 
in EnergyPlus.
