EnergyPlus can model absorption chillers, but they are not currently connected 
to hot water or heat recovery.  They only consume purchased steam.  So, you 
will need to do some postprocessing and perhaps re-run the simulation with some 
adjustments in order to match up the absorption chiller energy use with the 
waste heat from the fuel cells.

I am not sure what you mean by cooling tower water heat recovery.  If you mean 
taking hear the warm condenser water from the chillers instead of rejecting it 
through cooling towers, then yes, EnergyPlus has a couple of different ways to 
model that.  See example file HeatRecoveryElectricChiller.idf for one approach.
