I added the Z12C and Z13C back in the zone object, and changed the Z8C in the Building surface objects to the respective Zone name and the warning for these zones were removed.

I did not change all the other levels, because I do not know whether you have changed these purposely by merging the three zones.
If these are omissions, you can copy the zone objects from an older IDF to restore the zone object section and change the Z8A, Z8B, and A12G.
The reason why I think you were trying to merge the three zones, because all the other controls are also removed from these eight zones. The warning can be eliminated by removing the partitions mentioned in the error file.

I cannot be certain which plant component is in use for heating and which one is used for cooling. You have purchased heating, purchased cooling, GSHP. GHE, on water loops and one air loop to feed all the zones.
The result indicated that the system is not running properly (no temperature control at the zones.)
I have found the reasons for the warnings, but I am afraid that I cannot solve the system problems without additional design information from you.
