In a part of my research I did the same thing, not hundred of thousands but around 400 variations. let me share following points which may be helpful setting up the problem.

1- Need to be vary clear about the goal of the results and how will you handle the output data.
2- If you are talking of a 10 variable combinations it can go to around 10 factorial in numbers. 
3- I was trying to focus of envelop and trying to edit envelop and various envelop area to volume ratios. 
4-The out come was still limited to some very specific geometries. I was not able to come up with a generalization of creating incremental geometry form. But yes from one type of geometry to other type, we were able to create stepped intermediate geometries. Still that doesn't help as conquering an architects mind with Logical rules is still out of reach of current mathematical advancements. 
5- Since energy plus data structure is very standard, and once you know the IDD structure of the particular version, You can use a very fine text editing script known as Perl which is fast and probably easy to learn too to apply your incremental logic and create 1000s of idf files. This can even be used in combination with parametric objects to be more efficient.

What I can offer you is that, if currently you have those variable with increment specifications, which you want to run, I can get an energy plus parametric code ready for you to run it over and check.

I'm looking to come up with a method to simulate one building with hundreds to thousands of small variations occurring, the goal being to come up with a simple impact analysis model that shows what happens each time a variable, such as window to wall ratio, window glazing, building orientation, fenestration, weather, or occupancy schedule change.

I want to be able to specify a list of inputs that I'd like to change, the increment to change each simulation by, and run these simulations (probably on amazon ec2) in the cloud. Then I'd like to translate the options into first and operational cost calculators.

I'm trying to come up with an automated way to do this, does anyone have ideas on how to go about this problem?
