Most of the chillers have a sizing factor input which can be used to adjust the capacity. You would use 0.33 for three chillers.

Chiller:Electric:EIR,
  N15, \field Sizing Factor
       \note Multiplies the autosized capacity and flow rates
       \type real
       \minimum> 0.0
       \default 1.0

One of the idiosyncrasies of autosizing in E+ is that it sizes EACH chiller for the TOTAL load.  You may not have noticed that the 2nd chiller never operated, but I suspect that was the case.

You’ll have to size them manually for the capacity you desire.  Use the capacity of ONE chiller as the total capacity required for your building.
