Additionally, you can claim savings on Efficiency requirement as per CIR 10237 (though this is for manufacturing unit process energy savings claim but could be used for any relevant space classification).

This should be pretty straightforward for you.  E+ allows one air loop / system in a zone, but also allows a zone-based system such as PTAC or fan coils in the same zone. All process loads should be part of the zone and you'll need to specify the priority of each equipment type for heating and cooling using the Zone Equipment List object.

I’m currently modelling health/research based building for LEED certification.  This building uses a base-load VAV system but as there are many process loads present in such a building (e.g. microscope rooms, freezer rooms, glass washing, etc.)  there are many spaces that will make use of supplemental cooling units (FCU/PAC units) to remove additional heat. 
 
1.      Does anyone have any experience with a similar situation?
2.      Do we need to include the process loads and the systems that are installed to serve them?
3.       What is the easiest way to model this situation using Energy Plus (two air-side systems in one zone)?
